Came with 5 8-pin, 1 10-pin and a 6-pin long header. What is the 6-pin one for?

Also there is a 2x4 pad above where the USB connector is. What is that for?

Is there a schematic or block diagram available?

We added the extra 6-pin header just in case buyers need to assemble the protoshield for the older version of the Arduino MEGA board. If you are assemblying R3, you will not use the 6-pin header. If you are assembling for the older version of the MEGA, then you will not use the 10-pin header and use the 6-pin for the old POWER header.

Some projects require the use of an SMD IC... I think the most common is 2x8 SMD SOIC chips, so I added one footprint on the board. The pins on the SMD footprint is available on the round pads surrounding the SMD footprint.

No schematics is available, as I did not use one during design. Only a PCB design file. There is an explanation on the product website: http://store.nkcelectronics.com/MEGAshield-KIT-for-Arduino-MEGA-2560-R3_p_309.html. Click on the 4th picture.
